Clearing the prototype pop-up menu

Does anyone know how to clear the prototype pop-up menu under
"rename"? It seems to persist in listing all notes that could have
been prototypes, even when I have changed the value of the
"IsPrototype" attribute for those notes to "false". I have tried
restarting the program, but this seems to make no difference. How do
I clear this list to include only notes that are currently prototypes?
